The rattle is generally in the speedometer housing/cable, tool kit or one of the side covers. Running without the o-ring might have, but shouldn't have, damaged the motor (clunking would be more likely than a rattle).
Oil level seems to vary from bike to bike. Mine takes exactly 2 US quarts of Castrol 20W50 to work perfectly. Oil grade varies from bike to bike, and some (like mine) won't run right with synthetic oil. Play around with type, grade, and amount to find what is best for your bike. A couple quarts of parts store oil is cheap, a new mill (motor) isn't.
